Nel 1999 un nuovo Godzilla attacca il Giappone, provocando numerose vittime. Il governo giapponese decide allora di costruire un robot dalle fattezze del dinosauro atomico, Kiryu, partendo da cellule spinali estratte dallo scheletro del Godzilla originale, ucciso nel 1954 dal distruttore d'ossigeno inventato dal professor Serizawa. Il robot viene completato quattro anni dopo, nel 2003, in concomitanza con il ritorno di Godzilla. Ma Kiryu, che possiede dentro di sé le cellule di Godzilla, attacca a sua volta l'umanità. Gli umani sono costretti a danneggiarlo per fermarlo mentre Godzilla decide di restare in disparte per il momento.

Nella città di Tokyo un'arma satellitare apre un varco temporale dal presente al passato, attraverso il quale arriva un uovo argentato dal quale nasce una libellula gigante (identica alle larve del film Rodan) che arriva nella città e deposita un agglomerato di uova da cui nascono centinaia di insetti giganti. Alcuni di essi prelevano del sangue di Godzilla, nel frattempo giunto in città. Dopo un primo duello con Godzilla gli insetti si uniscono insieme al D.N.A di Godzilla facendo nascere Megagurius, un insetto gigante che ricorda molto la sorella di Mothra, Battra, anche se più spaventosa. Nel duello finale Godzilla sconfiggerà Megaguirus con un potentissimo raggio atomico salvando la città.

Con grande sorpresa di tutti il dinosauro mutante è ancora vivo e immediatamente distrugge i laboratori dirigendosi verso Tokyo con un solo obiettivo: distruzione totale. Mothra lo affronta ma Godzilla la sconfigge con il suo potentissimo raggio radioattivo. I giapponesi allora ricostruiscono in fretta e furia Mecha-Godzilla e lo scagliano al fianco della farfalla gigante contro Godzilla...
