Sono passati 27 anni dall’ ultima missione dei Cyborg ed il mondo sembra averli oramai dimenticati, ma degli attacchi missilistici alla metropoli di Shanghai, scena con cui si apre il film, ridestano la paura ed i nove Cyborg vengono richiamati per quella che potrebbe risultare la loro missione più pericolosa e fondamentale, scoprire come e da chi sono stati lanciati questi attacchi.

Gojira × Mekagojira

Nel 1999 un nuovo Godzilla attacca il Giappone, provocando numerose vittime. Il governo giapponese decide allora di costruire un robot dalle fattezze del dinosauro atomico, Kiryu, partendo da cellule spinali estratte dallo scheletro del Godzilla originale, ucciso nel 1954 dal distruttore d'ossigeno inventato dal professor Serizawa. Il robot viene completato quattro anni dopo, nel 2003, in concomitanza con il ritorno di Godzilla. Ma Kiryu, che possiede dentro di sé le cellule di Godzilla, attacca a sua volta l'umanità. Gli umani sono costretti a danneggiarlo per fermarlo mentre Godzilla decide di restare in disparte per il momento.

L'uomo viene liberato a patto che indaghi su un'anomalia presente su Infant Island, isola di proprietà della Marutomo. Takuya, Masako ed Ando si recano sull'isola e, dopo una serie di peripezie, scoprono che l'intruso non era altro che un monumentale uovo. Essi vengono poi a sapere da due piccole fate che si tratta dell'uovo di Mothra, la divinità dell'antica civiltà Cosmos...
